Estou com um VPS com 2cores e 8GB de ram + 200GB de disco. A dúvida é se devo ou não usar o Cloudlinux? Lembrando que tenho umas 50 contas para hospedar neste vps.

Seria importante verificar se há necessidade neste momento, se você tem controle das contas e nenhuma está consumindo recursos de forma abusiva, não vejo motivos de instalar agora.
