Simples.

Dentro da pasta do WHMCS terá um pasta chamada "lang". Entre nela e procure o arquivo "portuguese-br.php" e abra-o com um editor de textos.

Depois use CTRL + F para procurar as partes que não estão traduzidas, exemplo:

CTRL + F e digite "What would you like", sem aspas claro. Daí é só você traduzir e salvar (:
