I created a test invoice (#415) and manually recorded a payment via the "Add Payments" tab. As you can see the invoice balance is 0.00 and the status was correctly changed to "Paid".
Adding payment this way does not involve the gateway module at-all, so proves that the WHMCS logic of changing an invoice's status to paid upon payment is working.

As the problem only occurs when a payment is made through your custom gateways, the problem must lie within their code.

Você utiliza outro gateway de pagamento? MoIP, PagSeguro?
