Como que eu faço para criptografar um arquivo php usando o IONCUBE ?

Para criptografar, basta ter um programa compatível. O próprio Ioncube tem uma versão de testes. http://www.ioncube.com/encoder_eval_download.php

Mas você deve achar genéricos que também façam um trabalho similar.
