Seria possível configurar uma taxa no WHMCS que quando o cliente atrasa o pagamento ele recebe uma porcentagem de taxa na mensalidade por ter atrasado ?

Sim é possivel, basta configurar no WHMCS

acesse seu whmcs, clique em setup e logo enseguida em "automation settings" na opçao "Add Late Fee Days" coloque em quantos dias após o vencimento tera a multa.

Na opção "Overage Billing Charges" vc seleciona se quer acresentar na fatura atual ou na do proximo mês.

Voltando a eu whmcs na opçao "General settings" opção "invoices" configure as opçoes como desejar:
